Even though this article is old it helped me figure out issue. Key is to zoom out map completely to get zones then hover over each zone to fugure out which still has ancient magic hotspot. Since you probaby can’t see on map just go to area then fly around using reveleo. They will eventually show up in your third person view. Just fly to the spot and if you fly over or very close it adds to map.
I just figured it out. You have to physically fly around the entire map for it to pop up. If theres an area youve never been before its not going to pop up there. I found out where i needed my last two and where theybwere on YT and when i looked for that spot on my map and it wasnt filled in i flew there and the emblem popped up.
